Hmm.. I believe Majoras Mask and Wind Waker were the first to actually incorporate an earlier one into the storyline, although it could easily have happened in the first few games too. (haven't played the NES ones)
Quite a few of them are similar, but the storyline is different between games. For instance Links Awakening involved trying to get off that stupid island, the Oracle games took place in another part of the world, Majoras Mask was an alternate dimension, Wind Waker followed on hundreds of years after OoT and was in the ocean, etc.

Let's see..... The Legend of Zelda.... 1987 for the NES. It featured Link in his green fairy clothes, Zelda (captured by Ganon again!), and Ganon, who tries to take Hyrule into darkness. Link has to assemble the 8 pieces of Zelda's Triforce of Wisdom to defeat Ganon in his Death Mountain Lair. Sounds a lot like OOT!
The Adventure of Link.... The only Zelda game not to have Zelda in the title! 1988, NES. This one strayed from the original mix. Link has to search for pieces of a Magic Crystal to save Zelda, not from Ganon, but from his own shadow! In my opinion, the worst one.
The Legend of Zelda: A Link to the Past..... 1992, SNES. Link gathers magic crystals and amulets to save Zelda and Hyrule, and to defeat Ganon and his evil wizard accomplice, Agahnim. Little closer to OOT again.
The Legend of Zelda: Link's Awakening..... 1993, GameBoy. Shipwrecked on Koholint Island, Link must use the 8 instruments of the Sirens to wake the Wind Fish and return to Hyrule. Strays from the storyline, but still, same Link.
The Legend of Zelda: Ocarina of Time..... 1998, N64. Link switches between boy and seven year older Link to defeat Ganon when he takes over Hyrule and save Princess Zelda. By far, the best LOZ game yet.
The Legend of Zelda: Majora's Mask..... 2000, N64. After saving Hyrule in OOT, Link travels to Termina, and you have 72 hours to defeat the Skull Kid, who misused the Majora's Mask's powers to bring the moon out of orbit. A continuation of OOT.
The Legend of Zelda: Oracle of Seasons/Oracle of Ages..... 2001, Game Boy Color. In Ages, Link is in the land of Labrynnia, where he has to defeat the Sorceress of Shadows, Veran, by recovering 8 essences of time. In Seasons, Link is in Holodrum, where he has to defeat the power-hungry general Onox by collecting 8 essences of nature. A hidden ending can be played where you can defeat Ganon. I have no clue how either of these relate to OOT at all; I never played them.
The Legend of Zelda: A Link to the Past/Four Swords..... 2002, GBA. They remade the original for the SNES for a newer system. It also included Four Swords. The very first multi-player LOZ game! Players could link up GBAs to battle Vaati, the wind sorcerer, and to later defeat Ganon. They came out with a newer version of this for the GC.

A relative of Link must battle the revived Ganon with the help of his talking boat, the King of the Red Lions, and Tetra, a girl-captain pirate. The people of Hyrule were being tortured by the evil Ganon, so they prayed to the gods to please help them. The gods in response made the waters of who-knows-where come in and flood the land of Hyrule. The tops of the mountains are the islands in WW.
Hope that provided some insight on the world of Link! Certainly made my fingers hurt.... In my opinion, most of them were very closley related. AGHH! Now that I typed all of that, I can't type anymore!
